Ninja hacking is hacking a guarded objective in the middle of a firefight and/or hacking a guarded objective after creating confusion/distraction yourself nearby, drawing the enemy's attention long enough to get the hack off.
Then you have to survive long enough to guard your hack so that the enemy doesn't just counterhack the point.
Example:
2x heavy (one adv, one pro) 1x logi 2x assault 1x adv light frame (non-scout, thus not sharing his passives with his squad) Two links on top of one of the cylinders by the road, they have the CRU. I take Charlie CRU and ignore the uplinks - can't do anything about 'em right now and I don't feel like calling a dropship just for this. Oh, and I'm running without a squad at the time.

My bread and butter: Adv Minja, ZN-28s, RS-90 2x Enh Damps in lows 2x Adv PE and 1x Basic Sidearm Dmg mod in highs RE and Stable drop uplink in EQ, flux grenades
Majority of enemy facing northeast stairs (on first level where a CRU would be on any other map with the same objective configuration), the adv sentinel is below, running laps around the core, "guarding" both stairways and the point itself. I run by NE stairs, toss one RE, detonate it (kill nothing, this is a feint). one assault comes up to chase me followed by a heavy. I see this as I'm going down the SW stairs. Stab logi, shoot other medium suit, now picking up 2nd heavy on passive, he's facing one stairwell and standing still, I come down the other stairwell, plant RE on the point, run back upstairs. I die.
Spawn in at my own uplink, just downhill toward redline, shoot it out with one of the assaults, fade toward their ground spawn, come in again from northwest. This time ignore enemy on first level, proceed directly to the objective - it is now clear due to 2nd heavy going upstairs to help fend off a blueberry push from Charlie CRU direction. I hack point. I leave to hang out by my uplink down the hill. (lol @ helping blueberries push the point I already hacked). See notification "Enemy is re-taking C". Detonate RE I planted with last dropsuit. Triple kill. "Objective C: Virus Upload Complete"
After this, I go and hack Delta (which was clear) and the Delta-Alpha CRU. By the time I get done killing the militia suit who tried to re-take Delta, Charlie was red again. I go back to fine nobody guarding it. I hack, plant RE on floor behind console, leave. Stab scout hacking Charlie CRU. "Enemy is hacking C." Detonate RE....
Nothing. ******* fluxed it. Pricks. I go running back, enter from SE stairs, watch cloaked scout running up NE stairs. I seem to have evaded his passive with my 2 damps - that's rare. Anyway, I go hack the thing long enough to flash the notification, and stop. Hack, stop, hack, stop. Finally, two red dots on passive. I drop an RE, fade behind the core, watch tacnet to see which staircase they come down... they come down west stairs, I hang on east side of core. They make a confused pass over the objective that's still in their control... and die to my RE. I hack the point, knowing the two closest enemy are sorted out. Plant another RE, run down the hill. Next hack attempt results in double kill.
But ugh... blueberries.
"Defeat. Allied MCC has been destroyed."
Mind you, I died a lot more times in between Delta and Charlie and the D-A CRU fights. Charlie battle was just the bulk of the match for me. I finished 10/7 with 4 kill assists and over 1400 WP that match.
Another brief example, that map with 3 objectives where Bravo is in the city, Alpha's on a rock formation and Charlie has a small compound? I forget the map's name. Anyway, we take Charlie, enemy has Bravo and Alpha. My Squad pushes Alpha, I hack and immediately run to Bravo. Blueberries pushing Bravo and enemy pushing Charlie. 4 enemy defending Bravo... I hack it. Stab a medium suit who comes to counterhack, run away as heavy starts shooting at me. Hack succeeds.
The point is, any blueberry can hack an unguarded point. That's not ninja hacking.
Ninja hacking is going alone to a guarded point or preceding your squad to a guarded point and hacking it successfully..
That's ninja hacking.
I don't wanna say 'GOML' 'cause I'm fairly new at this... but get on my level. Don't teach newbros to run away and rely on cloaks and shotguns. Teach them how to ******* scout.

a scout dies in vain if he tries to control the bunker before he reshapes the battlefield and dies as a result Did you read the part where I took the Charlie CRU before I prosecuted the objective, ignoring the out-of-reach uplinks only because they were out of reach (and knowing the enemy had only 30-40 reinforcements available through them and that it also didn't matter THAT much because this was enemy homepoint?)
I mean, by your reasoning, a scout should never have anything to do with enemy homepoint because there is, by virtue of its proximity to enemy ground spawn, always reinforcements nearby for the enemy. All you can do is pick a good spot for your own uplink so that you can return immediately when you die (because you will die if you're lonewolfing a hot objective).
That feeling when you take over the objective and defend it for the rest of the match by yourself with 200 eHP... Priceless.
It's not always about not dying. It's about controlling the objective as best you can until help arrives - if it arrives.
